I believe as far back as the 2007 builds DokuWiki has php command that can re-build the indexes, this will also let you bring in a bunch of files, then have them added to the indexes. In the April 2008 builds its "your wiki root/bin/indexer.php" I am not sure if it can be accessed via the web browser, I usually run it on the comand line. Good luck.
